Brisbane's new German connection did most of the damage.
The returning Thomas Broich provided the assists for Brisbane's first two goals and then a cross from summer recruit Jerome Polenz opened the door for Jean Carlos Solorzano to score the winner.
The win puts revitalised Roar within three points of the top six, while it was a missed opportunity for Phoenix, which could have moved to within striking distance of A-League leader Perth Glory if it had protected its lead early in the second half.
Broich was joined in the starting line-up by goalkeeper Michael Theo, who also made his long-awaited return from injury for Brisbane in front of 9263 fans.
The pair were were joined in the starting line-up by captain Matt McKay, fresh from helping Australia clinch the AFC Asian Cup.
McKay's Socceroos teammate Nathan Burns also started for Wellington and he continued his excellent recent form by setting up Roy Krishna for the opening goal.
Five minutes into the second half, Burns squeezed past Roar defender Corey Brown and then picked out Krishna, who was loitering near the six-yard box, with a low cross.
The Fijian flyer got the faintest of touches but it was enough to see the ball trickle off into the far corner and past Theo.
Wellington's lead lasted only 10 minutes, with a perfectly-timed header from James Donachie restoring parity.
Donachie picked his moment, rising over two Phoenix defenders to bang home his first senior goal from a Air Jordan 12 Retro well-weighted Broich corner.
In the 76th minute, Broich was again the provider, playing in Brandon Borrello with a beautiful defence-splitting pass that put the young forward through on goal.
Borrello still had plenty to do but held his nerve and nudged the ball past an onrushing Glen Moss to put Brisbane 2-1 in front.
A blunder from Theo nearly saw Roar cough up victory in the 81st minute, when he had his pocket picked by substitute Kenny Cunningham for the Cheap Air Jordan 13 equaliser.
Lauded for his ability with the ball at his feet through Brisbane's three championship seasons, Theo's strength proved to be his weakness after he exchanged passes with James Donachie after a goal kick in the 81st minute.
Just as Theo looked to launch it forward, Cunningham stuck his foot out and effectively blocked the ball into the back of the net to make it 2-2.
Fortunately, Roar weren't done with yet - and a rare pinpoint cross from Polenz, who otherwise struggled in attack on the night, found Solorzano in the clear.
Brisbane Roar coach Frans Thijssen was Air Jordan 6 Retro a relieved man after the final whistle.
"I'm very happy with the win, because it would have been bad news if we wouldn't have won this game. We were so much on top," he said.
"You can see the fighting spirit from the whole team from the beginning to the end.
"The boys have been working very hard in the last month, we've trained very hard and we knew with the new players and players coming back from injury that we're stronger."
Wellington Phoenix coach Ernie Merrick admitted the Roar were deserving winners.
"It's always tough when you concede the final goal in the 92nd minute," he said.
"I think the best team won the game.
"I just Buy Air Jordan 3 felt around the 70th minute we began to lose the midfield and the Roar started to dominate.
"I made changes, I just couldn't get the grip of the midfield again."
